I LOVE what jaiku does, make it easy to publish short expressions and then discuss them each, while Twitter seems more like some random chat... but if thats the purpose of Twitter something like http://onelinr.com/ makes more sense...
because you can make threads here - so if one of my friends comment your post, I see it, even if I never saw your original post. It's the real effect of rings on the water this threaded comment-delio, spreads further.
@mcastel - not to diss the lovely apps built for twitter but the fact that there are so many signals a need to have a better twitter web page in the first place (where, for example it would be easier to follow threaded conversations)
@dabitch, exactly. There aren't many Jaiku apps around because the site fulfils most people's desires. That being said though, the Jaiku apps that are around are pretty good, and I can't say the same for the Twitter apps I've tried in the past.

If someone I'm following replies to someone I'm not following, however, I don't see the reply. The result is that I often do see responses without seeing what they are responding to and have to either go hunting through the website in order to read the conversation backwards or (more usualy) not bother.
In the case of Jaiku, a single click brings up the entire conversation and I can instantly see exactly what is being said.

Personally I have little interest in drawing the mainstream (slashdot/digg/etc) crowd but I wonder what else people would like to see added or removed to improve the Jaiku experience?

It's not really used to indicate a post's popularity since you can't see how many people have favorited a tweet. I would like this same functionality here so if I don't have time to comment at the moment, I can at least bookmark it for later.
Yep, @jezlyn nailed it - starring is bookmarking (but a really dumb symbol for it since like @adewale I thought it had to do with popularity at first). IT's only now that I use to keep posts with good links/wisdom nuggets in them.
I think that services that leverage others tend to be better in the long run. For instance Spotify uses last.fm for Scrobbling and didn't try to build a half-baked last.fm clone. On the other Facebook force me to use their half-baked email system and chat client rather than GMail or Adium.
I'd much rather have a "Bookmark this via Delicious" button than have Jaiku attempt to provide bookmarking. Unless of course it were something which was an organic extension of Jaiku's existing functionality.
For instance if I could star a thread (but only I can see I've starred it) and then the current state of that thread would be shown in a box on the right hand side of the screen much like the Active Conversations box on the Explore page.
@adewale: well you're right, but with the additional fact that I can also see what one person has chosen to star, so that it's not a popularity indication, but it's not like a private bookmark also - it's really more like a delicious or something similar..

IMHO I think Jaiku has done a better job than twitter in most cases, and the comment system is one clear example. I have high hopes for Jaiku, and once the new system is fully setup on GAE, twitters be worried. :)
