Channels are more useful for conversations but hastags are great for lightweight labelling of things like reviews. e.g. http://twitter.com/conoro/statuses/841860776 . You can also have multiple hashtags (but not something I'd recommend)
I find channels great for supporting out-of-class communication. You can use it to aggregrate relevant web feeds and to support notification of module forum post. Last year students wrote a simple app that automated this.

Jaiku channels are easily available for later digestation while Twitter hash-tags are seemingly only available for direct consumption..

As I see it : Jaiku channels are like filing a comment -'in a filing cabinet', and hash tags are like labelling a comment and throwing it on a pile?
